Looks great.
I think theme by year (for large themes) is the way to go unless there's an obvious subset (Modulars, UCS Models, etc...)

Yes, it was super aggravating that they used these three helmet sets in their early ad copy for May the 4th, and then sold out of two of them, and only allowed backorders for the tie fighter pilot.

Yah, definitely could do this with LDCad flex objects. I'll see what I can gen up if someone else doesn't beat me to it.

Can someone take a look?
First thing needed to do was add the "LDRAW_ORG Model" line to all subfiles. After changing the main file with the header dialog, MPDCenter offered to automatically change the rest as well.
Next, some file titles (description) don't match the Name line (they list multiple step numbers, for example). This was most easily fixed in LDCad with Clean Up…sync name and sync description.
One file had an incorrect header sequence, and another had an unofficial part needing to be added. (LDCad's Clean Up could have handled this as well, but I did them separately.)
After adding the unofficial part, it and its subfiles just needed to be renamed for OMR conformity. Again, LDCad's Clean Up works (first remove set number prefixes, then re-add them to everything, otherwise you'll get double prefixes for those files that were already correct).
The resulting file passes OMR check and is attached (after fixing the filename to .mpd and deleting duplicate licenses in two subfiles—both of which were caught by LDInspector but not by MPDCenter):
