the two 5.5 axles you mentioned are correct...
(the older 32209 has the long end at X=53 and the other one is not rounded)

for the other parts: not all old parts with sharp ends have been reworked yet.

for the snap: maybe it can be added to the shadow library...

I've added the shadow info for the new axles to the github repository.

Just download the code zip and rename it to offLibShadow.csl or update the ldraw path config to point to the new zip.

Some of those 'no snapping' parts are unofficial and do have snapping info in the latest git shadow.

Are you sure your unofficial library is ALSO pointing to the same shadow file?

Oh they will  be from digital bricks actually.

 lib is up to date and ldcad is pointing to it yeah

part 28974a.dat is missing a tiny detail,

On the real part there is a tiny circle protruding outwards:

That part has seen many revisons by Lego themselves.

Do you know which version your's is from?

At first glance I'd say it's simply a "molding relict" which is typically not rendered in LDraw.

It looks like an "Ejection Mark", meaning it's a stamp left on the part when it is thrown out of the mold (by metal ejection pins) after being cooled down. Those typically have no function (in the final part) and as such are not rendered in LDraw.

EDIT:
Ok, that can't be an Ejection Mark. It still seems to have no direct function... How does it look on a minifig?
Also those holes are more interesting than the protrusion I'd say...

Part 80910 does not have barholes or accept a bar

The axleholes do, but bars stop at 1L, however LDCAD is allowing them to go 2L in.

So we need to make the barhole fractionally smaller and cap the axle hole off, 2L axle joiners do this fine.

I also have added snapping to a few parts that had it missing, I will add them on the tracker once I get submit privileges

There's no need to change the LDraw part, you only need to define proper connectivity for it (axle holes work by inheritance, but they need an axlehole stop)

I thinks it's safe to release the rim 5807 and tire 5809, since they fit together. But you need to resize the rim since it's not 14x11 but actually just 14x9.9 mm, which is logical because the tire is 14x11mm. It's just wrongly labeled by LEGO and luckily Rebrickable shows the correct size https://rebrickable.com/parts/5807/wheel-14mm-d-x-99mm-with-centre-groove-fake-bolts-large-and-6-spokes/

Never mind, it's a different, smaller rim 11.5Dx12, but similarly with City axle hole on one side and Technic pin hole on the other side.

Is ist maybe very stretched? the rear tyres also dont look like the combination is intended (rim is wider than the tyre)...
(where is that from? Instructions availiable? Parts included?)

It's not stretched. The front tires are definitely 5809 with the new smaller rims I mentioned. The rear wheels are just 18977+55982 which combination was used previously as well. 
The pic is from the upcoming Technic magazine shown in the current issue. No instr. or part list available yet.
