First things first:
There is a hidden feature.
You can move the manipulator to the origin of the selected subfile by simply double clicking somewhere on the 3D view.

You can move the manipulator to the origin of the selected subfile by simply double clicking somewhere on the 3D view.
- Enable the selection mode
- Select the subfile
- Activate the manipulator (translate, rotate, scale or combined)
- Double click somewhere on the 3D view
- The manipulator is now adjusted to the origin of the selected subfile
