The icons your see are in your startup folder. This means when you start the computer they will display. LPub3D is not doing anything. The operating system manages the startup behavior - starting (or displaying) whatever is in the startup folder.
You can just remove/move them to where you want if you are not pleased with this behavior. Actually, it was unintentional. I was looking for a solution to install icons for standard users during installation. Normally, the icons should be deposited in the start menu programs. This is where they will continue to be deposited in version 2.0.5.
